The story

In an alternate timeline the original Godzilla is never defeated and repeatedly reemerges to feed on Japan's energy sources. A new inter-dimensional weapon called the Dimension Tide is created with the intent of eliminating Godzilla. However, the new weapon might also serve as a gateway to something far more sinister.

Godzilla vs. Megaguirus recap

In a different history, Godzilla returned after 1954 and attacked Japan's nuclear and later plasma power plants, so Japan has banned both. Major Kiriko Tsujimori, who lost her commander to Godzilla, leads the G-Graspers, an anti-Godzilla unit. The young scientist Hajime Kudo helps build Dimension Tide, a satellite that fires small black holes. A test opens a portal through which a giant prehistoric dragonfly comes through and lays an egg. A boy, Jun, takes the egg to Tokyo and drops it in a sewer, where it hatches into a swarm of Meganulon, flooding parts of the city. The insects, now flying Meganulas, attack Godzilla to steal its energy, then fly to flooded Shibuya and feed it to their queen, which molts into the giant Megaguirus. The G-Graspers lure Godzilla to an island for a satellite shot, but it misses.

Godzilla vs. Megaguirus ending explained

Godzilla kills Megaguirus, and the team learns that a secret plasma project, run in breach of the ban, is what keeps drawing Godzilla back. Tsujimori flies her plane right over Godzilla so the falling satellite can lock on, ejecting just in time, and Godzilla vanishes in a black hole. Tsujimori suspects it lived.

Post-credits scenes

Yes. After the credits, Jun hears Godzilla's roar as an earthquake hits Tokyo, so Godzilla is still alive.
